The following is the file structure for the BIEN range modeling files uploaded to the iRODs data store. They are in the jdonoghue workspace in a folder named BIENRangeModeling. Within that folder there are the following folders and files (Folders are in bold underlined text, Files are in normal underlined text, and Descriptions are in italic text):

  • BackgroundRaster
    • Background raster image of the continental margin used for clipping rendered raster layers
    • EnviromentalRasters
      • BioClim1-19
        • Bioclim layers 1-19
  • Spatial1-19
    • Spatial filters 1-19
    • Output
      • BoundingBox
        • Rendered bounding box raster layers named by species name.
  • ConvexHull
    • Rendered convex hull raster layers named by species name.
  • LatExtent
    • Rendered bounding box raster layers named by species name.
  • Maxent (subdirectories for each type of model run)
    • BioClim19
      • Rendered maxent raw model raster layers named by species name and model name.
      • Rendered maxent threshold model raster layers named by species name and model name.
      • BioClim19_Spatial19
        • Rendered maxent raw model raster layers named by species name and model name.
        • Rendered maxent threshold model raster layers named by species name and model name.
      • Spatial19
        • Rendered maxent raw model raster layers named by species name and model name.
        • Rendered maxent threshold model raster layers named by species name and model name.
  • Points
    • Rendered bounding box raster layers named by species name.
  • Statistics
    • Rendered CSV files of statistics and results of each model run named by species name.
    • SpeciesCSVs
      • CSV files of species occurrence records pre-extracted from BIEN and read by the R script for modeling.
      • ComputeRangeAreasNEW.r – R script that initiates the range modeling.
      • CreateSDMFunctionNEW.r – R script called by the ComputeRangeAreasNEW script that does the maxent modeling.
      • ExtractSpeciesOccurrences.r – R script that is run to pre-extract species occurrence records from the BIEN database and store them as CSVs.
