Introduction to iPlant Infrastructure and Resource:

  • The Data Store: a cloud-based system that specializes in high-performance transfers and managing very large data sets in one unified location
  • The Discovery Environment: iPlant's flagship system for integrating tools, data, and analyses. It is a rich web-client that accesses the iPlant Data Store for data and permits you to run analyses on those data using any number of integrated tools.
  • Cloud Computing with Atmosphere: iPlant's cloud infrastructure platform that provides you with your own virtual working environment and software.

RNA-Seq Analysis with the iPlant Infrastructure:
A hands-on demonstration of RNA-Seq analysis using the “Tuxedo” protocol, starting with the raw sequence data and progressing through alignment to the genome, transcript assembly and analysis of differential gene expression.  This exercise will make use of both the Discovery Environment and cloud computing in Atmosphere.

De novo transcript assembly with Trinity:
We will use a worked example to introduce the Trinity package in the Discovery Environment for assembly of transcripts for species lacking sequenced genomes.

* Concurrent session 2:  For participants not fully interested by in depth training on iPlant a preliminary meeting will start the discussion on data sharing possibilities and access to large --omics datasets, people are free to join during during the session.  Intellectual property issues as well as integration to form a broad community based resource.  The participants will develop a draft document outline capturing these issues, priorities, and potential solutions for improving transatlantic data sharing. This document will be shared to the meeting participants the next day
